I'm willing to use Hibernate with JDeveloper, due to all the graphical tools built-in. But the one thing JDeveloper doesn't have is graphical tools for Hibernate. Do i need to map all the pojo's by hand?

You can use the tools programatically, Ant or as a separate tool application. There is no integration as such with JDeveloper. The summary answer is no you don't have to map the POJO's by hand.
