I searched for it but couldn't find it. Is there a way to delete the index files? Currently I delete them manually, it would be nice if I could do it programatically?

There is a purgeAll(Class) in SVN
It will remove all documents related to a given class.
while not 100% equivalent to a file deletion, purgeAll + optimize should clean up your index.

Of course if you delete an object through Hibernate, the Document is removed from the index as well
