The old Hibernate Annotations Migration Guide seems to have disappeared. It is referenced in current documentation distributed with 3.2GA (such as the Hibernate Annotations Reference Guide):

I see that there is a Java Persistence Migration Guide here:

I need to upgrade from annotations 3.0beta2 (yes, an ancient version), and thought that 371.html had more historical migration information than the current 398.html does (which goes back to 3.1beta8).

Could anyone please point me to documentation? Should I file a JIRA issue against the website?

398.html is 371.html under a new name, with a new history. If some older content is no longer there (and I'm 99% sure that there never was any more content), it is now gone.
