generating POJO code for two session factories

In my application I use two separate databases. The question is if the new version 3 tools will allow me to generate POJO code in this setup.

If so, should I have one or two hibernate.cfg.xml ?

The tools can have N configuraitons e..g two hibernate.cfg.xml.
But it will of course need two generation steps.
