sorry if I am posting a duplicate query ...

I would like to know is there anything we cannot do with annotation that we can do with hbm.xml mapping or vice versa?

Yes there is something,
As the time of this post, annotations can't do EntityMode.Dom4j output, because the implementation is incomplete.

There are more, but are subtle, I mean that your mappings must be very exotic to face some incopatibilities.

Hibernate Search requires Annotations to work and is not easily configurable by cfg.xml
