Suppose if 1000 users are accessing the database through hibernate service how do we handle the transactions...?

just as we do it for 2 users.

well I think it is preferred to attach your transaction object to thread (using a web filter), or use Spring Transaction mechanism.

No, the correct way is to follow the patterns described here: http://hibernate.org/42.html

Certainly not using "Spring Transactions".
