I have an application that requires talking to more than one database at a time.

Does anyone have any best practices for using multiple databases with Hibernate?

I can't imagine how, but in case I'm just stupid... Is there a way for a Hibernate query to span multiple databases?

There is no way to handle things like associations spanning multiple databases or such stuff. Do this on a lower level, many databases (Oracle, DB2), provide features to "virtually unify" multiple databases.
