Has anyone setup Hibernate as a Service with multiple datasources. I am looking to setup a service archive with a set of classes accessing one datasource and another set of classes accessing another datasource. How can I do this?

Hibernate itself cannot handle multiple data sources. You have to set up a SessionFactory for every datasource and manage them yourself.

If you want to hide this from Hibernate you have to use a XADataSource. Look for a J2EE Server, http://c-jdbc.objectweb.org/ may help as well.
